During the Roman era, the town was an important center along the Via Flaminia, an ancient Roman road that connected Rome to Rimini and beyond.

Throughout history, San Giovanni in Marignano changed hands between different rulers, including the Malatesta and Montefeltro families. The town witnessed several battles and conflicts due to its strategic location near the border between the Papal States and the Duchy of Urbino.
